On the About page, the helper status is running. But when I try to disable some background processes on the Sneaky Apps page, it says the helper isn't responding. Clicking the reinstall button doesn't help.

Thanks for the detail in your report, it made this straightforward to track down.
Shiny 1.0.49 is live now and improves this area. Two things are better:
Pausing an app in Sneaky Apps now completes first time, including when an earlier attempt was interrupted partway through and left a file behind. Shiny recognises its own leftovers and carries on rather than stopping.
When an action genuinely cannot go ahead, Shiny now explains the real reason rather than pointing at the background helper, and only offers Reinstall when the helper is actually the cause. So if you ever saw that message while the About tab correctly showed the helper as Running, this update resolves that.
Shiny checks for updates on its own, so 1.0.49 should reach you shortly. To pick it up straight away, right-click the Shiny dial in your menu bar and choose Check for Updates.
One question, just so we can be certain you are fully sorted: which app were you trying to pause, and had you tried pausing that same one before?
